Bagnaia and Marquez exchanged heated gestures in the gravel following the incident, but initially, it appeared they had not sustained serious injuries.
Marquez veered off course, holding onto third place with six laps left to go.
Starting from the fourth spot, Bagnaia attempted to pass him.
Bagnaia's Ducati appeared to be closely attached to Marquez's front end.
The two bicycles became entangled and veered off the path.
For a few moments, Bagnaia found himself trapped beneath Marquez's Ducati during their slide.
However, he stood up and motioned towards Marquez, indicating that he was fine.
He moved off, his arm's leathers ripped and worn, yet possibly lucky the harm wasn't more severe.
Bagnaia was taken for a medical evaluation.
Less than half an hour after their mishap, Bagnaia and Marquez were seen strolling through the paddock area, no longer in their racing suits, and appearing to be without injuries.
Stewards are conducting an investigation into the incident.
Defending MotoGP titleholder Bagnaia approached Sunday's race sitting three points behind the leader in the championship standings, Jorge Martin.
Securing the second place in Sunday's Aragon MotoGP, Martin has now moved to the top of the championship standings, holding a 23-point lead.
Marc Marquez emerged as the victor in the race.
