Bagnaia and Marquez were seen making angry gestures towards each other in the gravel, but it appeared they escaped serious harm at initial observation.
Marquez veered off track, protecting his third spot with six laps left to go.
Starting from the fourth spot, Bagnaia attempted a pass.
Bagnaia's Ducati appeared to be closely trailing right behind Marquez's front.
The two bicycles became entangled and veered off the path.
For a few moments, Bagnaia found himself trapped beneath Marquez's Ducati during their slide.
However, he stood up and signaled to Marquez, indicating that he was fine.
He moved off, his leather attire ripped and marked on his arm, yet possibly lucky that the harm was not more severe.
Bagnaia was taken to the health facility for an examination.
Less than half an hour after their mishap, Bagnaia and Marquez were seen strolling in the paddock area, no longer wearing their racing suits, and appeared to be without injuries.
Stewards are looking into the matter.
Defending MotoGP champion Bagnaia approached Sunday's race three points behind the current championship frontrunner, Jorge Martin.
Martin's second-place finish at Sunday's Aragon MotoGP has propelled him into the championship lead, now boasting a 23-point advantage.
Marc Marquez emerged as the victor in the race.
